Occurrence

When using Image tools such as Image Clip or Image Rotate, the output image does not match the input image location and is slightly rotated or skewed.

Solution

This is caused by a skewed or mis-registered input Image.  Simply use Image Rectify and load the existing control points, then click Apply.  This will correctly warp the image file to match the projection. See the related article on Image Rectification.
